I dont understand why Harmonica roughed up Jill in the barn after jill had the long talk with Chyanne in the house... I am missing the meaning of this specific scene..   thanks

It is a little rough, but Harmonica knows Franks men are out there, he even looks out at them on the hill waiting for Jill to travel past.  He knows Frank needs her dead.
Harmonica rips her traveling dress to make it look more rustic.  This confuses Frank's boneheads into making a foolish play. 
Harmonica suckered em in.

A full explanation may be impossible. Much remains unclear. However, we CAN say that Harmonica uses Jill as bait for Frank's men, to get them to ride down into range so that he can cowboy them. Why he thinks she makes better bait with the fancy stuff torn off her dress is, for me at least, a mystery.

ok.. I guess its up to our own reasons..     is there a source of the UNCUT version of this movie? where Harmonica gets roughed up  ect?

Well if she's leaving then they will wait and ambush her on the way back to Flagstone. If she's staying they will hve to ride down and get her. Makes sense, since they don't know Harmonica is there, in the other senario Harmonica would have to either shadow her or ride with her somehow with the possibility of exposing himself to them, no?

Yes, Chris Frayling's book SPAGHETTI WESTERNS has a list of all cut scenes with dialogue.

This has been talked about alot on Imdb.com and the conclusion was: He knows Franks' men are out there, you can see he is watching them at the same time he is ripping her clothes. And it's nothing sexuall, he doesn't even try to take adventage of the situation and touch her here and there. Why her clothes are ripped? so they seem like an easy prey for Franks men. They are focused on Jills (amazing) body and Harmonica has hidden is gun.
