UPDATE: on p. 456 of STDWD, Frayling cites Ted Kurdyla, the NY production liason for the film, as saying "the shore of the Atlantic was actually the Adriatic." So that answers my question.
But the sun would rise over the Adriatic that same way, no?There are barrier islands with houses all along the Jersey coast with bays between the mainland and the barrier islands so if you are shooting from the mainland looking east the sun could rise over the houses on the barrier island.
1. http://en.wikipedia.org/wiki/File:Adriatic_Sea_map.png looks here like the Adriatic has both eastern and western shores, so it must have been filmed on its eastern shore2. if it was shot from the mainland, and the body of water was the bay, that would still be east of the houses in the scene. (anyway, it's a moot point now that we know it's actually the Adriatic)

No, I didn't mention that "out of my ass," believe me, The Eastern shore of the Adriatic looks like images of Highway 101 on the California Coast & Big Sur, high mountains right down to the sea, not flat, no sand dunes, no beach.2. 2.It must have been a helluva great job to ensure continuity. Noodles departs from Peggy's whore house (Cinecitta Studios, Italy), collects Deborah from the theater (New York), the interior of the theater (unreleased footage) was in Montreal, drives to a fancy restaurant (The Hotel Excelsior, The Lido, Venice), lays down on the beach there, drives home via New Jersey and sees her leave by train (Gare du Nord, Paris).
It's easy to misunderstand but when Ted Kurdyla says "the shore of the Atlantic was actually the Adriatic" he is referring to the beach scene at the back of the The Hotel Excelsior, Venice where they lay down on a Persian rug I suppose it's intended in the movie that Noodles and Deborah spend some of the night on the beach, the drive home takes place as the sun is coming up and Noodles gets out of the limousine in early morning.-----------------However, as Ted Kurdyla points out, it's intended in the movie that the fancy restaurant is in Long Island so I suppose its feasible that the drive home could have been on the West side.Hope this helps.
