How come in some versions and promotions of GBU angel eyes is sometimes the Ugly and Tuco is the Bad and Vice Versa?

Low budget mistakes from guessing instead of translating.   Angel Eyes is the bad, Tuco is the ugly.

More feeling.

If the Italian title "Il Buono Il Brutto Il Cattivo" is translated it reads as Good, Ugly, Bad. So when United Artists released it in the U.S. they called Van Cleef the Ugly in the trailer.

yep, also in the subsequent Spaghetti westerns that Van Cleef made, the advertisers referred to him as 'Mr. Ugly'!
