It's when Indio goes to that guy who betrayed him house and he's about to duel him.  It's playing the pocket watch song, and then, it shows that shot of Indio's face, and the organs start blasting.  The organs you'd expect to play for someone like Dracula.  It just lets you know that Indio is pure evil.

When I first heard it it reminded me of Toccata and Fugue by Bach, which opens with the same two notes.

The Phaaaaaaantom of the opera is theeeere...

If you liked that organ part from FAFDM here is an AMAZING version of Bach's Toccata and Fugue

When I listen to that I could see some giant church in Germany or Vienna and some eccentric long-haired badass sitting at the organ all dressed in black playing his poggles off. I'm surprised music like that was even "legal" back then with all of those witch hunters. That's like Black Sabbath in a Bible Belt county. *Rocks... TO BACH!*

That organ piece, I want it played at my wedding as an intro then elude into the ususal Here comes the bride song.
